What color should I paint the second story?

I think I'd paint the siding in a colour that repeats the tone of the bricks so the house looks more cohesive. Right now the contrast in colour makes the siding look like you've got a box sitting on your house. You need to blend them together more. The colour of your garage doors is a pretty good match but may need to be tweaked a little

I wouldn't change the colour of the triangular section on the carport area, however.

Once the painting is done, I recommend you install shutters on your windows and paint the shutters to match whatever colour your window frames are (white?). This will make the windows look larger and give the house more character.

When you next change the roof, go for dark charcoal grey or black shingles.
