I am buying a house which has been partially finished. It has two tone (cherry/maple) six panel flat panel shaker style doors through out the house. I am struggling with what style kitchen cabinets to choose. I am looking for warm and a bit rusic.

bepsf I'd consider flooring throughtout your home that's similar in tone to the cherry in the doors, trimwork and door & window casings - including flowing into the kitchen so that the space appears unified and cohesive with the rest of the house.
Then for the cabinetry, I'd stick with the shaker style and consider a maple cabinet that's similar to the color of the maple in your doors - This is to again pull that material out to help achieve a cohesive and unified appearance throughout your home.
For counters, perhaps you could bring in some darker soapstone countertops for a nice contrast w/ the Maple - and carry the dark tone into some Black Bronze hardware for the drawers and doors - again, establishing a great contrast to the Maple. FInally, I'd consider a rich color for the backsplash tile - Perhaps a deep greenish-blue, a greenish-gold or even a pale aqua glazed handmade tile.
Then for the bathrooms, do more of the same: Either cherry or maple cabinetry in shaker or flat-panel door profiles - and keep repeating those woods in your builtin bookcases, and repeat the black bronze in your lighting fixtures and door hardware.
