Carpenters and perfectionists: hardwood flooring before or after baseb

My carpenters have been hard at work installing doors and casing. However, I was surprised to find that they are already installing the baseboards, flush to the subfloor. They are leaving a gap between the subfloor and the door casing. I asked about it, and the head carpenter said it was the way he was trained, and that it was better that way. He said he could do a shoe molding but that he prefers a tight flooring install. He certainly knows a lot more about these matters than I, but I am paying a lot for high quality material and I am worried about install methods that are designed for the efficiency of getting crews in, out, and on to the next job and not for aesthetics.
