Plant Health, Fruit Health, Both?

Possibly a silly question... but haven't been able to find the answer online.

I have some peppers that I dried from a "mystery" pepper plant I grew last year*, and I'd like to grow them again this year. The plant itself was quite healthy, and now I'm wondering: can I pick the least-pretty of the dried peppers to use for seed, or can the fruit health actually impact the plant that the seeds produce?

*Qdoba was giving these seeds away for "Earth Day", labeled as serranos... but I've never seen serranos this mild or this big.
