Personally, yes, I would think it was weird to have beams on the lower ceiling and not in the vaulted one. That being said, your taste is what's really important in your home, so I'll address the question you're really focused on: have you thought about having another beam that runs perpendicular to be an end cap?

It would look really odd to have beams on the low ceiling and not the vaulted one, as it would emphasis the difference between them and not look real. Beams only work if they look like they serve a function, even if it's just decorative. If you want beams, put them in the vaulted area. Or consider a different type of ceiling in the lower area, like a coffered ceiling.
