Why do you need caulk at all. Maybe explain this to us better too.

you caulk the baseboard to the wall first then paint

I use paintable caulk between trim and walls and between pieces of trim before painting.

As Jennifer says paintable caulking is best but is the trim and the wall the same paint finish ? Why not post a pic of the area .

Caulk top. Then paint. Use clear caulk at bottom after paint has dried. Do not repaint.

I do not have a picture year because it is a new build. The builder had said that he would recommend painting the baseboards white and then caulking with white, but I wanted to present a solution to get the colors I want. We live in a very rural area, so I guess most houses are all white-on-white here.
