Do you have a bird(s) called Grackles? They will do similar damage to fruit. Perhaps others birds do this too.

A Mediterrainian Fruit Fly infestation will also do this.

I'm curious why they do it ? Most of my Key Limes looked like that this year. Grackles and mockingbirds loved to hang out in the tree when it was full of fruit too - now that there's no fruit, the birds aren't around there either.

we don't have grackles, I think it's a fungus or disease rather than bird

Kelli, contact your County extension agent and either take a fruit in for them to inspect or send a pic. They should be able to help you.

FWIW, they are not eating the fruits - just pecking at them when they're hard and unripe, which seems odd to me. I wondered if it might also be from their claws?

And Grackles are not the only ones doing it here. We have families of Blue Jays and Mockingbirds as well. Any bird with a sharp beak is capable. You can even see the shape of the holes matches the cross section of a bird beak.

FWIW, you can do an image search for citrus fruit diseases to see if there are any that cause this, but when I did that, the only results were showing bird and thorn damage.

And if it were a disease, the inside of the fruits would likely show it. I'm guessing the insides are fine.

And here's a close up of citrus black spot on a lemon - there are circular sunken lesions, but no puncture wounds that I can see...
