Could you very carefully dab at the scratches with a permanent marker to darken them a bit? I don't know if you could get a color softer than a true black, or maybe a combo of colors found in your countertop. I wouldn't just fill them in or then you'd have black scratches, but maybe with a deft hand you could partially hide them?
