Our contractor had us order flooring. He estimated too high and now we are left with approximately 100 sq ft. Who pays for the leftovers?

Contractors purchase about 5%-10% more of materials so you can have for any future issues. This is industry standard. Also, depending on where you purchased, some manufacturers sell by-the-box only and don't split. If you went retail, they should take back. Sometimes there is a restocking fee. Just call him and ask him or work through your selling source.
