Pruning established naval orange

We have a small naval orange tree, about 10-2 years old, with a branch near ground that should have been removed years ago. I'd like to do it now but am concerned about infection. We had a necterine with similar problem which became infected or infested by insects after cutting off a low branch, resulting is the tree dying a slow death. Is there something that can be used to dress the cut to prevent this?

Also, what's the best time to do the pruning? There is still some fruit on the tree but new blossoms at coming in.

I'm in Orange County, CA.

TIA

Ed
