Pruning my lime?

I just brought my lime tree inside for the winter after having somewhat neglected it all summer. It's grown a second "trunk", which I wouldn't mind, but I think it might be from the rootstock.

I've taken four pictures of the joint, the one I'm worried about isn't tied up {{gwi:637983}} {{gwi:637987}} {{gwi:637990}} {{gwi:637992}}, and one of the {{gwi:637995}}. The thornes are significantly larger on the branch in question. I know the tree's grafted, but I don't know what the rootstock is. I got it from Brite Leaf Citrus this past May.

Could someone who knows more than me (almost anyone) give me suggestions about what I should do?
