The only times I've heard of this problem have been when a bird is pulling up the sprouts. Maybe it's a rodent? But it seems quite strange that whatever it is pulls them up without eating any part of the plant. I do not believe it could be worms.

Are you able to plant them back in the soil?

If you replant them, do they get pushed up again? If not-- something like this has occasionally happened to mine. Sometimes the emerging bean shoot is so large and vigorous that it pushes its whole self above the surface of the soil (and these are starts in little pots under indoor lights, so definitely not being interfered with by animals). If that happens I just right them and put dirt over the roots and they don't appear to be set back by the experience. It happens to me most often with larger seeds and seems to be caused by not planting the seeds deeply enough.

Thanks sea kangaroo and mac mex. The seeds were pushed out at first when the root appeared. I pushed them back and covered with soil. When the shoot appeared it was again pushed out. I buried the root part again.

I agree the seeds may have not been planted deep enough....
