Pruning question

My trinidad chili trees are turning yellow now. I have one in a big container and am ready to prune it. As soon as the other one gets done with its peppers I want to prune it too and keep it over winter. Question, since it is growing like a tree should i just cut the whole stem off to about 2 inches high? Then when the weather gets right next year set it out and let it go?
