Why would you cut the roots? A citrus tree is a unit (scion and roots) Cutting one affects the other.

Root pruning is quite common guys...I prune at every repot, which is yearly as they outgrow their containers. Now that said I am not sure if that's what the OP was doing or if they were inducing trauma to shock the tree into producing which many people seem to think helps. If that's the case, they should stop doing that.

It sounds like if its growing large leaves that look strange it could be that they pruned the root system too small to support the canopy size and need to balance it out more, or its getting less light than needed, it could have pests or deficiencies or a multitude of other problems. I know that GW was having trouble uploading pictures but if the OP could try again everyone may be able to better identify the issues.
