Sustainably balance pH?

I was reading a bit about nitrifying bacteria, and saw that the process of recycling ammonia from fish waste reduces pH. Not all ponds with fish inevitably turn into acid bogs, so clearly there's something that can counter that, sustainably, without human input. But I don't know what it is, and I'd like to.

What sustainable materials, organisms, or processes balance pH in ponds continuously?
