Selecting good plants/fruit to take seeds from

Hi, how does one decide which fruit/plant to collect seeds from? Lets say plant A and plant B are grown in two different locations. Plant A is grown with perfect amount of sunlight and fertilizer and soil. Plant B doesnt get a lot of water or nutrients and is smaller and produces fewer and smaller fruit. Will the seeds from plant A produce better fruits next year? Or is it all about the genetic potential of the plant? If so, how would one know which is better and which just was grown in a little better conditions than the other plant?

If it matters, i'm speaking mostly of peppers but i would think the same idea goes for most plants
