They went in the ground March or April, and we pulled them up about 4-6 weeks ago. The mildew isn't on a "peice" of the root, its it's more like on different spots on an area of it.

Cut them out. Bleach. Let air dry then plant. Be certain to bleach the tool that you use to cut between cuts. Normal recommendation of amount of bleach is 1 cup to a gallon of water but I normally do not measure and probably use less than that. If you use that much wear gloves.

i have 160 this year. The above answers are dead on. I always do a bleach soak prior to planting as routine.

It will be difficult at best to get a bare root peony to grow in Zone 9 with spring planting. The time to plant bare root peonies is the fall in all zones. Cut off the mold and dip the root in a 1 to 10 bleach to water solution. Let dry and replant now, in the fall. Good luck.
