Modern Island Issue - Advice needed

As part of my own kitchen remodel, I designed a contemporary island. The structure itself turned out beautiful but my husband (which is the GC) made an error: he didn't sand the floor underneath before building the island so when the floors got refinished by a pro flooring contractor, the old finish still shows in many places. How do I correct it now?

I really would like to avoid a shoe molding as it will completely alter the clean concept I was going for. I am thinking of removing the existing 1/4" molding all around the island and replace it with a thicker 1/2" which would still match with the shaker style of the cabinets. My husband would like to try to caulk and paint the gap underneath the island instead/first. I am afraid the look won't be clean enough...

What would you do to fix this issue now?
