How much water?

Im growing tomatoes in an ebb and flow system. Its the one with the one gallon jugs on the pvc pipes shown on various posts. The plants are in grow rocks in baskets inside the jugs.I have the water level set so that it comes to within a half inch of the lip of the pots. This was good when they were small but now the roots hang down about 3 inches below the bottoms of the baskets. The plants are about 18 inches tall. Im in southern Cal and it gets hot here now in the valley and Im afraid the roots will dry out because the expanded clay pellets dont hold alot of water for a long time so I have the timer set for a half hour flood and 60 minute ebb during the day and 2 hours ebb during the night.Should I lower the water level so that only the bottom of the roots get flooded to prevent drowning the plants? I am aerating the nutrient with an airstone so maybe this is not a concern? The roots are mostly a pale color but there is some light browning on the ends and there is also some algae on the roots any suggestions are appreciated. Also the plants themselves seem very vigorous with massive stalks and good foliage so maybe Im worrying over nothing as long as they are growing?
