Help ID this perpper disease

We have gotten almost 7 inches of rain in the past few weeks here in the southern Piedmont of NC. My pepper plants have wilted and I have lost all of one row (about 11 plants) to some sort of disease, here are some pictures of the roots and stem of the infected plants, they are jalepeno and sweet banana peppers. The stem below ground have turned black and rotted and the roots are prettymuch gone in the sense that they have rotted as well, I cut one of the stems and took a picture of the inside of it as well. Below are the pictures. Can someone please help me ID this problem and maybe a measure to control it? Thanks a lot.
