in a panic ... need expert advice

We started kitchen demo yesterday. Future kitchen has a slightly different layout than what was torn out. Cabinets came out quickly, but the flooring is a different story. The cabinets were sitting on the subfloor with the finished floor built up around them. There are two layers of sheet vinyl, one layer of luan, one layer of some other tile which I'm hoping isn't asbestos.(The house was built in 1964) Vinyl is coming up easy. Luan was nailed down by someone who went insane with a nailer and is coming up more difficultly. Mystery tile is downright back breaking trying to get it up.

DIY is being executed by myself, DH, and good friend. After 3 hrs of floor removal, DH and good friend come up with what I believe is a hare-brained plan. Change depth of circular saw to just reach subfloor and cut a line across the room. Continue as is removing everything to subfloor on the side of the kitchen already started. Only remove vinyl on other side. Put new luan down on demo'd side. Install floors(glue down cork tiles) and cabinets.

Wouldn't there be a definite depth change because there would still be mystery tile under the other half of the room? And wouldn't that translate through my cork floors? Am I right, or just being a neurotic girl? I do not want uneven floors. TIA.
