The fact that you are even asking the question tells me you should. If your gut is saying to do it then do it. Chances are it's not going to matter to anyone but you BUT to me that's enough of a reason to just do it.

I'll be dealing with the same situation shortly and that's what I'll do since both sets of rods can be seen at the same time.

My large foyer, LR and DR are all open to one another. I used the same rods at all of these windows. I think it gives a nice uniform look. I think if you get into mixing rods, it will be the rods that draw the eye, and I don't think that's what you want to be your focal point.

I think I would let the decor of the rooms dictate the rods and not worry about them matching, but that's just me. If the decor and colors are similar, then I'd probably make them the same.

If LR is decorated, say, cozy British library style, you'd probably want a dark, thick rod, but if the DR was in a different style, that might not work.

If you have a similar decorating style throughout most of your house, than use the same rods in those 2 rooms.

I walked into a neighbor's old house which they have been remodeling over the years and what struck me right away was the many different curtain rods used. And it's not exactly an open floor plan but you can see two or three rooms at a glance and my eyes went right to the windows for some reason. Some rods were a lightweight wrought iron look and then next door a chunky wooden rod was used. It's funny, because until I read this post I knew there was "something" about those windows.

I have used the same rods throughout my main level (living room, dining room, kitchen, family room). Initially I only had them in my living and dining rooms (which are open to each other). I have a mostly similar decorating style throughout my home. When I do curtains upstairs, I will use the same rods as well.
