I'm sensing you aren't willing to change the electrical rough-ins at this time, so you will need to look at some sort of adjustable lighting (i.e. track system) but be careful with the 'light cone' as it relates to your mirror design. The nice part with the adjustable options is that once you get your mirrors done, you do have the flexibility of direct or indirect lighting in conjunction with the reflectivity of the mirrors.

Move the junction boxes so they WILL be in line the way you want them. It's not that big a deal.

Thank you. The reason we are reluctant to move the electrical is that the room was freshly painted professionally, including ceiling. We don't want the extra expense of bringing the painter back plus hiring an electrician.

I understand your reluctance to go the extra expense, and you could look for chandeliers that swag. But this could also be a total diy, and if you move the boxes, you can have the lights you already bought.
