If I understand what you describe correctly then all of the symptoms you describe result from keeping them too wet, from over-watering or poorly draining soil, or too high humidity.

Plastic covers are used just until the seed break the surface and then must be removed or everything stays too wet and fungus begins to grow on the soil surface. Cool temperatures only make the fungus growth and the ability of humidity to evaporate more difficult.

But different seeds have very different germination times so you will have to work out a way to remove those that have "popped through" and keep the others covered. And cut back on any watering you are doing.

Thanks Dave!! I removed the ones that broke threw the starter soil and put in a window.. It's a little cool on our house at night will they be ok just staying in window? V(I don't have light stand)

I'm sorry but only window light is never enough to grow healthy seedlings. Not enough hours and not enough intensity. Even greenhouses have to use supplemental lights time of year.

Stems get stretched, leggy, and develop weak circulatory systems. Some sort of supplemental lighting is needed for best results. But you have to make the best out of what you have to work with.
