Splitting house into 2 systems

We are putting on an addition and chose to use our current system to heat/cool the addition and install a second system to handle the second floor. Now we have to decide how to close off the original vents that supply the second floor. I only know where one is coming off the main trunk in the basement, and possibly see two other supplies but I can't be sure and there is only maybe 5 inches on them visible between the main supply trunk and a steel support beam. Is it worth trying to block them off close to the trunk even with them hard to reach? Also, others are probably covered by part of the finished basement ceiling but not sure where they are. Or do we just close them off at the vent in each room on the second floor, by using spray foam? Anyone one have any experience or advise? We don't have much confidence in our HVAC subcontractor, who has admitted to just wanting out of the job.
