How are the rafters attached on the roof side? It looks like they are just resting on top of the shingles?

We have a detailed blog post on how the rafters are attached to the roof. Please check out: http://www.woodmeister.com/construction-details-attaching-a-pergola-structure-to-the-roof

How are you attaching the beam to the column? And the top beams to the base beam?

There is a threaded rod anchored in a concrete pier at the base under the deck, and it runs all the way to the top of the column with locking washers and nuts on the top plate.

The header beam has brackets attached to the top with self-tapping screws, and the joists are attached to the same bracket with additional screws.

was blocking added to provide support and backing for the brackets in the attic between each truss or rafter?

For this project we did not add any blocking or need support. However, if you can coordinate the framing and the pergola details prior to construction, adding blocking would be a good idea.
