Arborvitae - possible problem?

I planted 24 emerald green arborvitae last year. Made sure they were planted properly. After planting, we had 3 inches of black landscape rock installed. This year, I needed to dig near an arborvitae, noticed a lot of roots from the arborvitae in the black rock. Is this going to cause a problem with the plants long term? Plants are healthy and growing great. If I hadn't dug in the ground, I wouldn't have known. They have had plenty of deep watering since they were planted.
