You could pay for the truss company's engineer, or an independent engineer, to direct the builder how to properly alter the trusses to allow space for the recessed lights. Or keep the lights on so nobody will look up into them and notice they are off center. In reality nobody will probably notice the lights are off center; and if they do notice, give them another drink and everything will be fine.

No one will be looking up and notice. You notice now because in the middle of a build every single detail is a huge issue. It won't be once the house is finished. Ask me how I know this (and my students call me Eagle Eyes). LOL.

Lighting should be located so as to properly illuminate what's important. If your lights do that, then "centering" is unimportant.
