IMO that tile is something I would hate very quickly it is so in your face for a small space . I like slate floor in log homes it works well and is easy to care for. But I think it is really your space so if you love that tile go for it just make sure these are the colors you want forever.

I love the look of natural stone in a very rustic / natural home like yours. I think gray slate floor would look nice in your space and could work next to that tile. Will you be replacing the single piece shower / tub with the clawfoot tub? If so, will you be doing tile on the walls as well?

There are wood-look porcelain tiles in a number of colors which might work with your logs.
Don’t try to match the logs...a more brown color should work with the tub and surround. I would do the bathroom floor first, add the skylight (you will love the added light and maybe you are considering one which can be opened), and then look at tile for the dining room. I never think of a dining room flowing with a bathroom unless the bathroom door opens from the dining room into the bathroom, in which case you will see both floors at once.
