flooring refinish

We installed and stained new 3/4 white oak floors two weeks ago throughout our 2nd floor space.

After noticing a flaw in the stain application (discoloration seen below), the contractor is coming back to refinish the area with the noticeable issue. The stain color is already known given that they did the rest of the work a few weeks ago.

Question: given that they’re taping off the area which needs to be refinished, is there any risk with only fixing the small area rather than the entire space since it flows into neighboring spaces?
