3-1/4" would be the dimension for 1x4 stock material.

It's going to look odd having such mean moldings when the rest of the house has more generous sizes. The window should become a bit smaller, so you can use the same sized moldings as everywhere, and still have at least 6" of space in between the moldings.

What is the 6" base cabinet for? Could you switch the DW to the right side of the sink so that it's not in the corner? It will make unloading the DW into the cabinets easier. I think it would be ok if the sink base is a little off-center due to having to add a side-panel to the DW. Your eye will not likely perceive that it is slightly off-centered.

How are you going to place backsplash (counter material or tile) between counter and bottom of window?

I would do molding around the window, except along the bottom .... just do a sill and then you can do the backsplash under it.

Like this, trim around window, but only sill on the bottom.
