Knotty Alder Cabinets

Open to some advise on Knotty Alder Cabinets (craftsman style cabinet) custom made for our new home. The cabinet maker is telling me that the wood veneer (due to the craftsman style) is so thin that plywood backing showing where there were knots created holes. Another reason given was due to my selection of a lighter stain causing this problem. Since the stain is not consistent, the cabinet had several splotches so at my request, the cabinet maker pulls the cabinets and glazes the cabinets with a darker stain. The attached pictures illustrate the inconsistent stain with the plywood backing prior to the glazing. Please advise what is the proper treatment to correct this problem? Will the glazing create any future problems? Is this common problem with Knotty Alder? Please help guide a rookie in building our custom dream home.
