Have you considered rubber stoppers, like the sink stoppers from a home improvement store or beaker stoppers (come in many sizes) from a science supply shop.
Once the container is clean and dry, plug with stopper and then seal with a bead of silicon. I used aquarium silicon, no leaching of toxins and is waterproof as you can get, just let it cure/dry as directed on the label.
