I usually cover it all if the cotyldons aren't out yet. You might not want to bother with tomatoes unless you are unsure of your seeds and your going to plant a lot of them. They are so easy to germinate.

Bury the seed at the depth you would normally sow it. Unless it has already sprouted leaves, then plant with the leaf portion above the soil.
