Opened containers, what did I do wrong??

First, I would like to thank all of the wonderful gardeners here! I don't post often, because I can almost always find the answers to my questions elsewhere in these forums, and I very much appreciate being able to depend on the wisdom of other GardenWeb members.

Because my tomatoes germinated so early this year, several types grew so much that they were cramped in their jugs (clear, 1-gallon juice containers), and their leaves were plastered against the constantly wet inside of the upper container. Last week, I removed the tops and within seconds--literally, seconds!--they were limp and wilted. I fertilized them and they perked up a little, but the original leaves are dead/dying, though new growth is coming in fine.

I'm not so much worried because those lower branches will come off when they're planted out, but I would like to avoid this with the other containers, several of which are also cramped and overgrown. Why did this happen? Was it because it was cool and windy that day? If I bring them in and let them get to room temperature would they still do that same thing? How do I keep this from happening again?
