Tim, it sounds like what's called BER or Blossom End Rot. If you go to the top of this first page, click on the FAQ link and then scroll down until you see the article about BER.

It isn't a disease but a physiological malady, Blossom End Rot or BER. It's related to some tomatoes being unable to process the calcium that's required for their growth. Look it up on the internet and here on Gardenweb. Usually it shows up early in the season but later tomatoes rarely have it.

So just toss those and be patient -- soon you'll pick that gorgeous unflawed tomato!
