Need an Epoxy Expert

Our new home features acid stained concrete floors sealed with epoxy. Ours floors were finished nicely and then the builders applied a finishing wax which discolored the flooring. The builders then "fixed" the floors by stripping the wax. Unfortunately, somehow during this process, approximately 4 big spots of epoxy were damaged. The epoxy appeared bubbled as if some sort of chemical reaction had occurred. Our builder tried to strip this down to the concrete, clean it and reapply epoxy. Unfortunately after 3 attempts they can't get the new epoxy to cure. ANY advice? We're now at the point of maybe having to carpet our flooring - which would be devastating as we spent nearly 4 extra months trying to get our concrete floors finished properly the first time. Is it possible some sort of chemical was spilled and soaked into the concrete? Our builders say they have NO idea why this is happening and that they've exhausted all methods to fix it and now have to carpet, but we really don't want to go that route. Is there anything that can be done to fix these areas where epoxy isn't curing?
