ledger for deck too low

My builder installed my deck ledger with flashing at a point where the finished deck boards ( using 5/4 x 6 ) will now be between 3-4 inches below the sill level of the french doors leading outside. This is an awkward transition. We live in Seattle - accumulated snow and ice is just not an issue but that's what the builder claims is the reason for the lower height. Is this valid and should I just live with this or can I install a higher ledger on the face of the existing one? It's really difficult to pull the board and batten siding away without damaging it to reinstall new flashing. Any suggestions?
