Do you seeds in soil and propagate or do you have to put the actual small seedlings in these pots, once they are growing in another medium? Are these like hydroponics and roots get water from this tray?

Houzz should add to the description that the individual pots are NOT included. It's very misleading.

can a small layer of soil also be placed in the bottom or would pots be best.

Either way will work.
