I recently designed a similar work/study area for a client and had a bookcase built into the desk that would act as a divider between the two spaces.

I would also look at the Expedit collection from IKEA. I use it in my office and I let my little boy use it for crafts and coloring as well. Its durable, you can customize the work station and storage to exactly what you need and its a great price! I have also used it in clients homes as well when they were on a tight budget or trying to incorporate a lot of storage.

Ah, yes...having had two boys myself I know what you mean! We usually design a two-person office so the workstations are in different areas of the room, often in opposite corners with backs to each other. You can also use panels between desks - lots of fabrics available - or even bookcases. I see our Houzz page doesn't have a two person office so I've added a space plan (actually for 4 people but it gives you an idea) and an image of desks with a panel. Your desks don't have to have a keyboard but it provides better ergonomics. If interested, we can work up ideas for you for free.

I haven't figured out how to attach a PDF yet....but in the meantime, the idea is similar to the picture above by olldbobbi except that instead of the cabinets I the middle, you would have a tall open back bookcase turned 90 degrees to the work surface. I work with a custom millworker, but you could get the same effect using work tops, legs or bases, and bookcases and shelves from IKEA for a more affordable version. I hope this is helpful.
