Fill and stain cabinet hardware holes

I have seen numerous on line posts about filling hardwarhardware holes. My cabinets are stained. I have trtried all kinds of wood filler, some of the best. No matter what I do I can still see the hardware holes. I have 42 cabinets so I do not plan to full strip them all and restain. Any suggestions?

The only way I have ever been able to fill holes and match(as close as possible) was to use wooden plugs made with the same wood and experiment with dyes/stains/colored markers(made for matching wood) until I got the grain pattern close and the color close.

There are plug cutters made to use to make plugs from wood. They only work from one side, however.
