Petrified wood fireplace

This fireplace is made of petrified wood and the edges were left free form - meaning the edges are uneven as they used the natural shape of the wood pieces. Apparently the bookshelves were added at a later date. Due to the uneven edges of the fireplace the frame of the bookshelves (not sure of proper terminology) that abut against the fireplace has been jaggedly cut to fit the uneven wood. The spaces have been filled in with clear silicone.

Is there any way to grind down the petrified wood to make the edges of the fireplace even? Or any other ideas to fix this? I even considered concealing the petrified wood with sheetrock. Any suggestions? I don't like the unevenly cut trim on the bookshelves
