Silicone caulk starts setting up the second it's exposed to air. If it isn't tooled within 10 minutes or so, it starts to cure. When it's partially cured then tooled, you get the little silicone boogers imbedded in the caulk as shown in your picture.

I suppose you could dig it out with a credit card and do it over. Not a job I'd like to do.
