I like the ideas already suggested, partly because the door was bothering me too. As for the windows, assuming they have to remain the same size and shape, I would get more traditional looking windows with grids in them.  On the left side of the house, I would add a large trellis and grow a skinny Vine like clematis.

Clean up the shakes and consider adding a pergola. I like the idea of red windows and door.

I agree with Celery, if it is possible, do change the windows to equal sizes and larger - taller at the least. Whatever else you can do to bring balance to the facade - raising the planter to level, adding a covered porch (really like the one above this comment) over the front door or even clear across the front (especially if you can't change the lower window), or add a pretty trellis in the blank space.
