The cold and hot feed lines go into the side of the fixture, there is no changing that.

Your choices are:

1. Mount the fixture to a fabricated pedestal that also hides the incoming water lines.

2. Mount the fixture to a smaller fabricated pedestal, or directly to the floor, and let the water lines show.

3. Recess the fixture into the floor with the water lines also recessed.

I would go with option #1 above, making the fabricated pedestal large enough that the water lines could come out the sides and immediately turn down through the floor, all hidden by a top cover on the pedestal.

I understand, but it seems that the escutcheon could have been made larger on the faucet to cover the feed lines or there could be an option to run the feed lines straight down through the floor. It appears to be alot of extra work to install this faucet. Definitely not happy with this purchase. I'm sure there are better options out there.

Where does the finish floor supposed to end up on the flange? At the very top or right below the threads?

Dry assemble things on a workbench and you will see where the bottom of the flange is located in relation to the fixture base. Build based on those dimensions.
