They should have covered the floors with paper until they were finished. I’m not sure that dirt will clean up fully when they do their final clean up. I’d tell them to clean it now and cover it until they’re finished.

Thank you so much for your response, Gerry. I think they will spread the staining all over, so it will look to them, like it was meant to be that way. They are sure to blame me for being picky. I don’t know if you can tell, but the floor tile was also installed crooked which looks bad. It looked less obvious with the new white grout than it does now. The GC and his guy didn’t seem to notice it. Additionally, seems strange to install the toilet before painting the dust over covered bead board. Perhaps the plumber is just doing a trial-run with it to see if everything fits?
