Contract extra charges?

I received bids to install luxury vinyl planks in all of the main floor of my home along with a hall bathroom, master bath, and laundry room upstairs. 20 different contractors measured 20 different numbers, but the lowest was 1000sqft and the highest was 1200 sqft. I hired a contractor who came to my home and looked at the work that needed to be done including the installation of 1100 sqft of luxury vinyl planks. I signed a contract stating the work agreed upon. I had purchased all the material from another store. Work went on for several weeks and the contractor had to get another 3 boxes of material.

Now the contractor is charging me extra $600 labor for the 3 extra boxes? I paid for the material, so why would the contractor charge me extra labor on those boxes? My house is still the same size of 1073 just because he wasted more material than necessary, why am I being charged extra for labor?

This contractor went to pickup extra molding and 2 pieces fell out of his truck, instead of pulling over to retrieve the lost material he drove off needing me to purchase more, which he is charging me. He also cut the stairnose wrong and I had to order another piece which he is charging me.

Are these legitimate extra charges? Please help me understand his reasoning.
