Yes, you should match the molding. Can the speakers be lowered to just below where the crown will hit?

Move the speakers to the ceiling. Those are strange locations to begin with, especially if there are structural headers there. Note that the height of, number of, and lack of casing on those large arched openings will cause the crown to be visually disproportionate and at the same time crowd out the crown.
