I suppose, as in many things, that this is a matter of taste. Given your setting, I think the large boulders are an asset to your property. Perhaps you can discard the smallest of them and plant around what is left. I cannot offer deer-proofing advice as I live in the city, but I am sure your local nursery would gladly help. Good luck.
