You can do it either way, but it's usually much easier to run the flooring all the way under the cabinets. Or you can run it just up under the edge and use plywood to match the hardwood thickness under the rest of the cabinets (that's what I did since I installed the wood myself and was getting REALLY tired of it). the only kind of floor that should not be under the weight of the cabinets is a floating floor.
